Info dump because so many of the same questions keep being asked. Still plenty of gaps - feel free to pitch in.
Getting to/around the kingdom above:
The kingdom above is accessed via the tower near the Harvest Princess in the Northwest corner of the Norther map. To access the elevator, visit the tower during the day while all member of your active party need to have no corruption -OR- purchase a sewer key from the goblin in the Human Kingdom's slums or obtain the key from a quest from Knight INC. Behind the shrines in the Church and Sky Tower are entrances to the sewer - unlock the sewer doors and you can enter at night and bypass the corruption restriction by traveling from the church to the tower. No idea if there's any particular reason to go up with corruption, but the fact that you can seems to suggest that there might be.
Moving around in the clouds requires flight, which is easiest by recruiting the Wyvern Princess, though this locks you into her victory route. Alternatively, you can obtain a dragon progeny in several ways - Dragons can randomly be encountered in several places around the kingdom - 1) On top of the windmill in the Harvest Kingdom; 2) On the roof of the Dragon Princess II's castle; 3) At the gazer prison (take the boat that sometimes stops at the shore near Faun's Tavern); or 4) On the mountain cliffs on the South side of the Mouse Kingdom. Dragons will not always be present and some will refuse to interact with you - find one that will and hatch the egg that gets left behind. You can also purchase a dragon egg during the Desert Princess's questline from a traveling merchant for 2000 swirlies. Having a flying party member also allows you to fly over the mountains between the North and South sides of the kingdom, rather that passing through the Mouse Kingdom, which is a massive time saver.
Once you're in the clouds, there are 2 places of interest - the Church of Conquest and the Queen's spire.
Guards at the Queen's Spire will block your entrance at first. In order to get inside, move around the right side of the building to a side passage to find a small alley with the Dusk Princess. [Edit: If Wyvern Princess is not in your party] speaking with her will unlock additional quests at Knight INC to boost your faction with the Queen. Note that the queen's faction is NOT affected by affinity cheats, so you'll have to do it the hard way, but once you have raised your standing high enough, you'll be able to enter. To grind standing quickly, I recommend provoking a war between 2 kingdoms and using the level 3 quest to break up 3 fights for 1 standing (other quests reward more standing, but require a princess to be deposed - good if you plan to recruit a princess via siege, but bad if you want to keep kingdoms around). Inside the Spire, is an entry hall, a courtyard, and the Pantheon. Outside of the Pantheon, you'll be able to trade your standing with the Queen for "Queen Praline" a resource that you can trade with random npcs in the courtyard for various items. Not all npcs will offer the same price for the same items. The Pantheon itself is locked with a key that is obtained in the Church of Conquest, though I have not found anything to actually do there at this time - it's empty at night and occupied with priestesses that are annoyed by your presence and demand to know if you've received the Goddess's blessing. This is obviously a plot hook, but not one I've resolved yet. Also in the courtyard is a passage blocked by 3 guards, presumably leading to the Dragon Queen - I have not found a way past them as of this time.
The Church of Conquest is mostly sealed off at first. You can immediately access a vendor who sells various holy related goods and the library, which contains a "Prayer: Lesser Dragon" to convert the appearance of the kobold princess/kobold progeny. If the library is accessed at night, the lights will occasionally go out and you'll hear a shuffling sound, but what relevance this has is presently not known. Back in the main area, there will be an NPC in a room on the left side - wait long enough and she will carry a box over to an area blocked by a pair of nuns. When the nuns move out of the way, you'll be able to access the graveyard. Stealth past the nuns and you'll find a Monastery Tunic and a miniboss. Once you have the tunic, equip it to move freely throughout the church - enabling access to the prisons (find a Prayer: Purify) and the cathedral courtyard. Immediately inside the courtyard, you'll find a nun to the West that will give you a key to the archives, where you will find the key to the Pantheon. To the North is the actual cathedral, containing a random prayer (seems to respawn daily), the Crusader's Sword, and Michael (on the roof - no meaningful way to interact with him found yet). To pull the Sword, you'll need to visit at night (enter the cathedral through an unlocked door on the East side), but only after you complete the Desert Princess's questline and fight the Crusader Princess in the Pyramid - the sword will be remain stuck until this is done. Pulling the sword permits you to recruit the Crusader Princess (combat is practically identical to the knight) or refuse and send her away. I have not yet found anything that you are able to do with the Crusader.
